Help with RUNE question PLEASE.

I am building Rax's Ice Strike Monk and noticed he put Iron Runes into his staff to increase the physical damage %.

I thought flat damage runes would increase the overall DPS more, is this not correct? Just looking for tips /advice on how to view this situation thanks!
