Atlas passive skill points available, but cannot spend them

Happened after I finished my first sealed vault map with an already full atlas at 40/40. The book of knowledge gave me 2 points but I can't spend them. Annoying because this icon is slowly flickering 24/7.

Update: started a new character, and it still says 2 atlas skill points available:

Check other atlas trees that relate to different mechanics.
(maybe boss tree) |
