Jiquani's Machinarium: Soul core missing

It seems to be a possibility that, in the entryway to Jiquani's Machinarium, if an abyss hole spawns that the small soul core required to progress might not spawn. I triple-checked the entire area with my loot filter deactivated but until I reloaded the area via the waypoint there was no small soul core spawn.
I can only assume it was the abyss hole that caused the issue as the reloaded area didn't have one, and I was able to locate the soul core to progress
